Start with your question, not the sequencer

The first decision in a metagenomics study is what you need to know about the microbial community. That determines everything downstream.

Tell us your sample type, your research question and the microbial information you need to recover. We will tell you which approach fits and quote it in writing within one working day.

Choose the level of resolution your study needs

Three scenarios, and it is usually obvious at feasibility which one you are in.

Approach

What it tells you

Choose it when

16S rRNA gene sequencing

Bacterial and archaeal community composition, with taxonomic classification to species level and diversity analysis

Your question is community composition within bacteria and archaea, and cost per sample matters across a large cohort

18S rRNA gene sequencing

Fungal and other eukaryotic microorganism communities, including parasites and protists

Your question is fungal or eukaryotic, which 16S will not see at all

Whole metagenome shotgun

An unbiased view of all DNA present: functional gene profiling, viruses, unculturable organisms and the wider community

You need functional potential as well as composition, or you are looking for organisms a targeted approach would miss

A targeted 16S or 18S approach is appropriate when the objective is community composition within a defined microbial group. Whole metagenome shotgun sequencing gives a broader view when the study needs functional profiling, wider organism detection, or discovery of organisms targeted approaches miss.

From there, sample type, extraction requirements, library preparation, sequencing depth and bioinformatics scope are defined around the study.

what puts you here

You need functional potential as well as composition, or you are looking for organisms a targeted approach would miss

What you gain

Multiple sequencing approaches. 16S, 18S and whole metagenome shotgun

Broad microbial characterisation across bacteria, archaea, fungi, eukaryotic microorganisms and, with shotgun sequencing, viruses

Functional profiling through whole metagenome shotgun sequencing

Species-level taxonomic classification using established reference databases

Diversity analysis across microbial communities

Custom analysis workflows built around specific research questions

Extraction in-house, so extraction chemistry and library preparation are chosen together

Environmental and specialist matrices supported

Sequencing alongside proteomics. Where a study looks at host response as well as microbial community, both readouts can come from the same samples and the same laboratory

BIOINFORMATICS

Databases and functional analysis

Reference databases

Taxonomic classification against SILVA, RDP or NCBI, selected according to the study and the organisms of interest.

Functional analysis

Whole metagenome data supports MetaCyc pathway analysis and metabolic potential prediction.

how it works

From sample to microbial profile

1. Sample submission

Samples arrive with a description of sample type, study design and relevant handling information. Collection and storage history matters in metagenomics more than in most sequencing work, so tell us.

2. DNA extraction and QC

Where extraction is required, DNA is extracted in-house and assessed before sequencing.

3. Library preparation

Target-specific or shotgun library preparation, selected according to the study design.

4. Sequencing

On the Element AVITI platform at an appropriate depth for the approach and the question.

5. Data delivery

Demultiplexed FASTQ files as the standard sequencing output, delivered by secure link.

6. Bioinformatics and analysis

Where scoped: quality filtering, taxonomic assignment, statistical analysis, visualisation and reporting.

What you receive

Standard sequencing deliverables

  • Demultiplexed FASTQ files

  • Quality reports covering sequencing metrics and quality distributions

Oligonucleotide-conjugated antibodies capture the target, release it, and capture it again. Each step strips away unbound antibody and non-specific complexes, so the background that limits conventional immunoassays is removed before the signal is ever read.

Available once bioinformatics is scoped

  • Processed data: processed FASTA files, OTU and ASV tables, taxonomic assignments

  • Analysis tables: abundance matrices, diversity metrics, distance matrices

  • Visualisations: publication-ready bar charts, heatmaps and ordination diagrams

  • Summary report: methodology and interpretation

Beads are loaded into an array of femtolitre-scale wells, each sized to hold a single bead, and sealed.

Bioinformatics outputs are scoped to the research question. We tell you at quote what is included and what is extra.

THE ALTHEOME DIFFERENCE

Why partner with Altheome

Metagenomics is more than a sequencing problem. The biological answer depends on what was collected, how DNA was extracted, which sequencing strategy was chosen, and what the resulting data can reliably support. Any one of those can invalidate the others.

Extraction and sequencing in one place

We choose the extraction chemistry for your matrix and build the library preparation around it.

Profile amyloid, multiple tau species, NfL, GFAP, synaptic proteins and neuroinflammatory mediators from a single CSF or plasma draw.

Used in Alzheimer’s disease, ALS, frontotemporal dementia, Parkinson’s disease, Lewy body disease and rare neurological disorders.

Strategy defined around the question

We will tell you when a targeted approach answers your question more cheaply than shotgun sequencing, and when it will not answer it at all.

Custom workflows

Where standard analysis is not enough, we build a workflow around the research question.

PK/PD biomarker work, target engagement, toxicology panels, longitudinal monitoring and early-phase clinical trials.

Absolute quantitation is often required for regulatory or cross-study comparability.

Host and microbiome together

Where a study needs host immune response alongside microbial community, proteomics and sequencing come from the same samples in the same laboratory.

Quality framework

HTA licence 12818, the UK framework governing the storage and use of human tissue. GCP-compliant workflows. Aligned to ISO 15189, the international standard for medical laboratories.

Detailed run reports

The same automated platform supports two routes:

  • qPCR for fast single-plex and low-plex quantification of established biomarkers

  • NGS for high-plex discovery across large target sets

Programmes can move from broad discovery to focused validation without changing platform, laboratory or antibody pairs, so the data stays comparable across the life of the study.

Optional bioinformatics

The ARGO HT System automates the NULISA workflow, which keeps turnaround short and precision steady across plates.

Cohorts of thousands, and collections that run for years, depend on that
